I actually liked the Kenshin plotline. Given that Feng Lan was familiar with the source, she inserted what should happen based on her recognition of the character/setup. In games I've played that have nonviolent resolution options, I've sometimes triggered them without actually meeting the backstory NPC. Since Feng Lan only knew he was the quest boss at this point, I wouldn't have angsted over what she did then as lying.

What I really liked though was that Kenshin NPC understood exactly how his story was rigged against him, but his main complaint was how utterly shafted Tomoe was by the setup, not even really getting NPC status so much as being a quest objective. (I was playing Tales of Monkey Island when I read this chapter, so it especially resonated for me.)

I really liked when the manhwa was exploring gender issues in gaming, and I liked how the real world impediment to Gui knowing her identity was a very real problem. I also thought people at the same uni all being on the same server was a reasonable plot device. I think the series jumped the shark when Who Will She Choose? started being the dominant theme and she started being a Super Famous Mary Sue. And the abandonment of the real world plot for a focus on in-game stuff only gets worse, sadly.
